Choose Logic Pro > Preferences > General > Editing and make sure that "Right Mouse Button" is set to "is assignable to a tool".

Logic has no effect on your recording level, which is determined at the source and with the gain knob / setting of your audio interface.

Ok can you double-check again the Preferences? I find it interesting that 1. you're getting this issue and 2. your preferences were set wrong, so my best guess so far is that those two issues are related.
